We are deploying domain controllers to our remote sites. We have 2 at our
main office and about 25 in our satellite offices. We want all dc's to
replicate only with the dc's at our main site. We have one site, however,
that keeps automatically generating connections to all other dc's.

I keep deleting them but they keep coming back. I've check the fsmo roles
and they are on the dc's at our main site. I can't figure out why the
automatically generated connections keep coming back and how to get rid of
them for good.

This is controlled under the AD Sites and Services-- you can set the
NDTS replication settings.

I understand that. The problem is that this one site keeps popping up
automatically generated where no other site does. I can set manual
connections all day long, I just don't want them to generate automatically.

The KCC automatically generates a replication topology between sites, to
override this the KCC can be disabled. The KCC manages both the Intra-Site
and the Inter-Site replication topology, in this instance you will want to
disable Inter-Site repliation at the site that is automatically generating
the replication links.

The kb below has a script that performs this task against all sites - which
will ensure you are covered - if you create a new site you will need to run
the script again.
